She has good enough ratings, and you have the right cultures, that there is no excuse for Ireland, Scotland, and the Low Countries to not be whatever religion you are. Once Elizbeth hits the throne, you should have already picked a religion, and you should convert EVERYONE. If you win the HYW (and you always should!), you will have French culture, giving you the ability to easily convert some of the richest provinces in the game. Since you will always end up with provinces of more than one wrong religion as England, you just need to pick a consistent religious policy and convert away the heathens. The key with England is to pick a religion and stick with it, regardless of events. If you want a "historical" religious outcome for role-playing purposes, go Protestant. If you want to build a trading and colonial empire, Reformed might be the best. If you really want lots of CBs in Europe and the ability to kick arse, going CRC is really the way to do things. Since each religion has its strengths and weaknesses, you aught to decide on your goals before choosing a religion.
In the extreme long run of the game, as England, your religious choice will not need to be based on what religion your provinces will be rather, it should be based on your decision as to which religion gives you the best bang for your buck in terms of strategy. England gets some good monarchs (ie good queen bess and cromwell (you are going puritan right.)) that will facilitate an easy rate of conversion even with few missionaries. but since the provinces are all so small the rate of conversion must be high. This leaves only ireland in the traditional angevin empire to be converted from catholicism. These soon to be reformed provinces are hard to convert to anything else.
Most conquests of france are quickly followed to conquests of the netherlands from burgundy by england since both england and burgundy are now BBs extraordinaire and will end up at war some time and this usually ends up in england (human) conquering whatever of burgundy he wants. Reformed also protects your colonies from TOT.
not to mention the sweeping conversions in north america. Furthermore later on you get "awakening" events for england which starts converting your provinces to reformed. Since during the french wars of religion you can side with henry of navarre and convert a big chunk of northern france to the reformed church. It is not a given that you wish to remain catholic if you conquer france.
